We describe a method for analyzing the flow of resources in simulations of stochastic Petri nets. The method constructs several data structures from the log of a simulation. These structures reveal a variety of statistics about resource creation and consumption during the simulation. In this paper, we use these structures to quantify the causal interdependence and relative importance of the reaction instances. This allows us to define a quantitative notion of equivalence for comparing simulations at arbitrary time intervals, and use this information, for example, to construct reduced models that have the same behavior with respect to flow of resources. We validate our approach with an extended biological example that shows good agreement with an ODE model of the same system. We also apply our methods to other models from biology and ecology.
